so as most you know i never seem to make it to any gathering with a w3si and its really starting to get under skin....
so looking up some motors that already com with transmission and trans case the 6 speed is only 1000 more..
does anyone have a opinion on which way might be better? it comes with the computers and everything the only thing else i should need is the 6 speed shifter right?
or would it be to go with like a 5 speed with the 6 speed rear end?
just trying to find a good setup that ill be happy with....

correct me if im wrong, but differences i believe are minimal and mostly preference.
5 speed has longer gears, which most prefer if their building a drag car.
6 speed has shorter gears for better acceleration and IIRC allows for slightly higher top speed.

Yeah you've basically got it. The only thing to add is that the 6 speed is a little beefier and tougher than the 5 speed.
I'm buying a 6 speed VR-4 right now, but to be honest, if there were any affordable way I could put in my 5 speed, I'd do it. Not only has it recently been rebuilt but 5 speeds are just so damn nice for cruising because the gears are so long. So much more pleasurable to drive. I mean with a raised rev limiter, you're at 50mph in first gear.
(As for the note about top speed - while it is true, I doubt you'll be reaching even the 5 speed's top end, which is still over 200 mph)

the five speed is actually tougher in some reguards.
The six speed bell housing is made of aluminum which is a tad weaker.

You will need for the 6-speed:
T-case driveshaft rear end (unless the tranny has the GTO gearing) shifter cables shift knob (most important), 2G BOV (1G BOVs interfere with the counterweight atop of the shift shaft. You'd have to relocate it otherwise.)
